2016 TRX500FA7 Honda Rubicon, Mil light comes on when downshifting from 4th to 3rd gear.

I have this bike in my shop for a customer. It was sunk completely under water and left running until it killed. I did a complete engine rebuild. Replaced all bearings, crank, oil pump, and various other components. Engine starts and runs great. It will shift up through all gears perfectly in automatic and in ESP, but when slowing down it gets to 3rd gear and the MIL "-" light comes on and stays on. No flashes or anything and it will not shift gears. Kill the engine and restart in ESP mode and it is able to shift to neutral and start over. Does the same thing while down shifting in ESP mode. I replaced shift angle sensor with no improvement. Checked oil pressures as per repair manual "74psi" and higher with higher RPM's. With no MIL codes to point at an issue. I am at a loss as to what else to check or replace. Has anyone else ran across this issue?

A MIL (Malfunction Indicator Lamp) code on a Honda Rubicon indicates a problem detected by the vehicle's onboard diagnostics system. Common issues can include sensor failures or electrical problems. If it was dunked i would suspect a sensor connection problem and if the ECM got wet maybe shorted.

Gwbarm, Yes I know what the MIL light is. That is why I stated that it is not blinking to indicate a code. It is just staying on solid and there are no codes stored in the ECM. I am a mechanic who works on these daily. I have followed all of the troubleshooting tips in the service manual with no help. Just trying to see if anyone has had this issue before or maybe could steer me in a direction that I may be over looking. Thanks.

Update, I read on another forum that these bikes are prone to having the, Gearshift Return Spring Pin, break off. So I drained fluids and removed the font crank case cover to put my eyes on that pin. It was not broken and was doing its job. so I reassembled everything. Added fluids and tested again. Same issue as before. I also cleaned the idle air control valve, TPS, and speed sensors. I pulled every electrical plug and cleaned them with electrical cleaner and blew them out. Nothing has made any changes in the behavior. I notice that if I downshift manually in ESP mode while still slightly holding the throttle it will sometimes work better. Never in Automatic mode though. So I may replace the TPS to see if it will resolve the issue. Still no trouble codes either.

Final update on this issue. The shift pin in my previous post was not the issue in this case. After replacing every electronic component on the ATV with no change with the problem. I had to pull the engine back off completely and go through everything with a fine tooth comb. Finally I found an issue that is not mentioned anywhere in the manual, on the internet that I can fine, NOWHERE. Inside the main shaft that the dual clutch goes on there is a brass or copper ring that the feed pipe "A" stabs into. In my case that brass/copper ring was scarred up. Apparently causing a variation in the oil pressure that the computer sensed and made it now allow the bike to down shift. It never threw an actual code. The MIL light comes on steady and does not allow the bike to shift at all. I installed a new mainshaft and now the bike shifts great. I hope this helps anyone who has this issue.

      Does anyone know forsure if u can swap out the Crank Case on a 2001 kawasaki Lakota 300 sport  with a kawasaki Bayou 300 Im seeing yes and no all over some say the mounting position is different so you can't swap the cases but everyother inernal engine part you can swap then im seeing no problem bolts right on can someone plz clarify who knows forsure

      Maybe someone has the answer to correct a long cranking but did start after maybe 10 seconds?
      Temp was mid 70's, with ATV not run for maybe a month but on battery maintainer with full bat charge noted.  The atv started, but then died a couple times after repeated attempts.  But when run awhile everything was ok.  Although when starting now I do hear the fuel pump humming but seems to take a few ,"long" seconds before full prime pressure.
      Is this typical of a failing fuel pump?
      I've priced a replacement fuel pump on eBay for less than $40 so am tempted to simply replace it for good PM.  Just had all covers off so looks really easy to replace.
      Any ideas?

      Hey everyone,
      I’m having an issue with my 2021 Polaris Sportsman 570 – the engine keeps stalling after running for about 10–15 minutes. I’ve checked the air filter, spark plug, and fuel lines, but can’t seem to find the root of the problem. It starts up just fine, but then loses power suddenly.
      Has anyone experienced a similar issue with this model/year? Would appreciate any advice or troubleshooting tips you’ve tried that worked. Thanks in advance for your help!

      I picked up this ATV that had no spark. The previous owner said he was driving it and it died and would not start. He discovered it had no spark. He replaced the CDI and the coil with no luck. He got tired of it and I bought it. I replaced the stater and now it has strong spark. Now, it starts for a second or two then dies. It will not stay running. I have checked the timing and it is spot on. The valves are adjusted correctly. I see no warn issues with the cam. I put the original CDI and coil back on it. Same problem exists. Compression is at 65 psi (has decompression mechanism),
      I took off the muffler in case the issue was clogged pipes. No change. I replaced the spark plug. No change. The carb was an aftermarket so I put a Niche carb on with no change. I bypassed the fuel pump and that did nothing to solve the problem. 
      I don't know if this is a carb issue or an ignition issue. I am looking around locally for an OEM carb to try out but not sure that will fix the problem. 
      Can anyone help me solve this problem. I am running out of ideas.

      Did a top end rebuild, honed .010 over, new piston, rings, valve seals, etc. When i re assembled i only had like 30 psi of compression but then after it sat all night i now it seems to have gained some somehow, there is much more resistance pulling it over and i even got it to fire for a few pops. Issue i got is that it makes a loud squeak noise through the intake i believe (goes away when throttled so something with carb area) and it seems to not want to run well. I took head cover back off and timing seems fine so im not sure if something is sticky and that's why i got some change over time or maybe the valve lash is messed up after doing all this, i did get another cam for it but i wouldnt think it would make enough difference to need to re lash. Any insight on next step would be appreciated, i will be looking up how to do lash on these because it is a very weird angle to slip a feeler gauge in. 
      Actually cam is slightly off now that i look at the picture, thought it was good while looking in person. Hmm.
