    you took the engine out and left the transmission in or took the whole kit and cabootle out? when you say it wont shift into gear ,,, do you mean the shifter will move, but not mesh with gear or shifter has resistance and nothing budges?

    fuel is flowing well and spark is always present? you might be on the right track checking the valves, hopefully none are damaged, just need to be adjusted ...

    i would try to test if you are getting current to the coil for the plug wire first, and if not it is probably the stator and/or pick up coil gone ... is the run/off switch ok? Baja BA50 - 50cc ATV Owners Manual.pdf

    more than likely it turns out to be the stator or pick up coil ... you can purchase the pick up coil separately from the stator, or the pick up coil is included with a new stator. it can be a gamble but sometimes works out saving money with just the pick up coil ... if you take the side cover off where the stator is, (left side of bike sitting on it), you might be able to move the pick up coil closer to the staor and be able to clean the stator of oils where it is in contact with the pick up coil.

    check out the SPEC page #4 for some specs with the pick up coil at the stator, you will need a voltage meter ,,, if you know a buddy with the same bike, you could switch up the cdi to rule that out ... 2001 Yamaha Warrior 350 Service Manual Supp..pdf

    usually it is a bad ground or broken wire in along the way. this sounds like it could be the switch itself. you can take one of the wires (i think there are 2 running to the neutral switch, but 1 is for reverse light i think, if applicable) and ground it out to the frame. now, if you do this, the light will stay on all the time, and you will be able to start it in any gear ...

    have you tried any quick start spray in the carb? it may need that to bite ... could be a lazy carb (dirty) or timing might be off with valves. try a new plug?

    i see them in Calgary from 2500 - 3995 for that year/model ... Ontario is probably on the high side of this ... no one there likes to part with much without getting more than its worth for some reason that i have seen and experienced ... yah, never a sure thing, go with gut and visual and drive it most important i think

    also, if you have a friend that knows alot about bikes helps to bring along, and cash in the pocket, cash in hand makes alot more better deals ... and dont be in a hurry, look around at a few bikes ...

    where abouts are you in Canada? check kijiji for similar bikes. physical inspection, check oil to see if it has been changed or high/low on the dipstick. look at condition of plastic and rims. if the rims are dinged and bent out of shape, whoever had it bullied it, same with plastics if they are all scratched up. drive the bike, notice how it starts, if its burning oil ... exhaust white or bluish colour. putt around with it, shift the gears to make sure its smooth. no knocks in engine when running, throttle response is good. it sucks that there isnt an hour meter on it, and odometer ... somewhat have to read the seller. make sure it doesnt get too hot when running, the bikes do run warm, but not excessively hot. you could check the front and rear differentials for fluid, no mud or water inside. obvious oil leaks at gaskets ... more or less condition at first sight and run it ... check the steering if it is tight, tie rods, ball joints ... more or less like you would a car you are buying ...
